My favourite part of thunderstorm is grey skies.
Second best is heavy shower.
Third best is thunder.

LIGHTNING AND THUNDER, BY FAR. The whole spirit of thunderstorms is LIGHTNING AND THUNDER. Goes to show Mother Nature at Her finest.
Heavy rain with interesting rain rates (easily my next favorite phenomenon) and gusty winds are fun as well, the latter as long as the gusts aren't so strong as to causing damage...lol.

I've gotta change my answer. The epic cloudscapes are my favorite part of thunderstorms now. Cool to watch the skies as a storm rolls in, and I feel like this is an underrated part of thunderstorms. Thunder and lightning are still great parts of the storm as well. Rain is nice to have in fall, winter, and spring.
